In the beginning it seems impossible to take the Gravity bootz. Should I let them be and progress without them?

One Grunt draws the fire of the defenders, while the other gets the Bootz. The decoy needs to keep moving, while the actual one purloining the Bootz is able to move fairly straightforward to the prize.

I just noticed that this is VERSION 2(!) ... not the original ... they look very similar.
The problem here is the time that the Grunt spends rejoicing over his prize, and (undoubtedly) the speed of the Rolling Rock. If the RR is slow enough, the Grunt moves one step east, then one step diagonally either northeast or southeast.
Since the RR is trapped between the Arrow and the Two-Way Arrow, the Grunt can safely walk right up to (but not atop) the Yellow Toggle Switch that controls the TWA. Observe the RR heading toward the TWA and step up to get the Bootz (with proper timing!) so that the RR returns to the Arrow before the TWA is switched. Then make haste toward safety!

Actually, whoever steps on the switch will inevitably get squished by the rock... so you'd want to attract an enemy towards that switch instead of having one of your own Gruntz step on it. Of course, that means you'll have to walk over some spikez BEFORE you get the Gravity Bootz... but you can probably afford losing a little health since it's still the start of the level.

Using the Boxing glove to get Bootz was easy!!! The Gauntletz was on split second timing as Pink gruntz stepped on Hold switch for milliseconds. I got them after many many tries. To reach the first checkpoint Gauntletz needs friendly fire. So do I sacrifice the Sponge gun here?

The obvious solution is to sacrifice the Spongegun Grunt so his final action is to push his teammate past the arrow - however, just like in the original level, it is possible to shoot from another angle and keep both of your Gruntz alive. In fact, I believe the orange switch in this water area is to be activated later by this same Grunt that can (and therefore should) remain alive.

It was so simple to get the Gauntletz; and I did it the hard way by making gruntz step on the arrow for a split second. It is possible! I did not sacrifice the Spongegun as it is needed later to step on the Orange switch.
The Gauntletz steps on the GHS to release the other 3 gruntz. There is a SS over the hole surrounded by Arrows. How do I get the secret without sacrificing my grunt?
If I continue without the SS, the 3 gruntz get Toyz and have to lower SP to progress. The switch to trigger the Rolling ball which controls the SP switch is reached by Wingz. Do I send him there?
Wingz does not have enough power to lower all the Black pyramids. Is that for later?

I think you're supposed to go back there later with other Gruntz, just like in the original level.
There is no need for Wingz there. In fact, I believe Wingz is only to be used to hit the orange switch - again, as in the original level, picking up another pair of Gauntletz after that. There shouldn't be enough power to sequence break the level, but I might not have tested that enough.

The Gauntletz steps on the GHS to release the other 3 gruntz. There is a SS over the hole surrounded by Arrows. How do I get the secret without sacrificing my grunt? I don't see the area in the 'View the Map!', so it is probably under a Giant Rock Crystal. Typically, the solution to such a puzzle involves 'friendly fire' from a Grunt wielding a Sponge Gun. The 'trapped' Grunt steps on an Arrow, timed to arrive at the same time a sponge arrives, so the Grunt is pushed past the Arrow ... to freedom.
However, in this case, I believe the SecretTeleporterTrigger for the Red Warp is the same as in the original puzzle, and the Grunt triggering it is lost. That is part of the difficulty in 'The Final Battle' ... to have enough survivors to be able to lose one, and strand others, and still have enough Gruntz free to finish the level.

So I managed to reach the end for the Final battle. I have 15 gruntz to occupy the 15 CPs. How much I try I just cannot kill all the enemies.
Also I have still not got to the Secret Teleport Trigger.

Did you use your long range weapons to dispose of as many enemy Gruntz as possible before satisfying the CheckPoint Switches? The real trick is in the placement of your fighters before you begin the battle. (I don't remember the proper placements for the original version, and doubt that the enemy Gruntz in version 2 start in the same places, anywy.)
And the SecretTeleporterTrigger activation occurs after decisively winning 'The Final Battle' with enough survivors to do everything that follows.

You have to position the more important Gruntz as far away from the battle as possible - some toolz are needed to be able to reach the secret switch later.
Making good use of the powerupz is key to victory. It would take the fun out of it if I revealed exactly what I did to reliably win the battle every time, and there are many different ways to do that. You should also put down toys, especially non-mobile ones, to help distract some of the enemies.
One important thing to notice is that the enemies come from two directions, one group of five from the south and two groups of five from the east. I would recommend sending a well-equipped and well-powered (invulnerable, perhaps?) Grunt to deal with the south enemies by himself, so that you can focus your attentions on the rest of the battle. This is what I did every time I played this out.

I used Death Touch on the bottom left (fighting one enemy on his own) and Timebombz with Invulnerability near him to fight the other four enemies. This takes care of all five in the area below without effort.
For the right group, I laid down a field of toyboxes (no mobile toys, only stationary ones) to distract as many enemies as possible when they come near my Gruntz. And I used Swordz with Super Speed and Roidz to pick off enemies while they were recharging stamina. This makes it really easy to dispose of most enemies while only losing a few of your Gruntz. Bricklayer, Shovel, Springz and Toobz are required to reach the Secret Switch, if I'm not mistaken; make sure to place those very far away from the battle, and you're set.

There are supposed to be 6 Orange switches to lower the pyramids and reach the final SS. I can only find 5. I can't find the 2nd Orange switch. First is reached by Sponge gun in the beginning after a bridge is lowered; 3rd is reached by Rubber ducky. Where is the 2nd?

It took me a while to find that too! Hover your cursor around the first pool (with the first Orange Switch) and you will find something suspicious that will reveal the second Orange Switch. This is after the first checkpoint, by the way - there is a seemingly useless stairway near the rolling rockz that should hint you as well.
